If I have used a language so little that it doesn't even contribute a percent to my "total" codebase, then I don't think it's relevant, nor fair to claim it as a language "I use".

Another options would be to group all languages that contribute 1% or less (or maybe more than 1%) into an "Others" category. We could perhaps make this a link to a subpage that lists all languages. We could perhaps also show more information on this page. How many repos etc.
